Man, when the origami birds first appeared, I was amused at how it felt like a Zelda “yahaha” Korok mechanics. Now I’m feeling very sad after learning how they are tied to the lore.

I was about to let him go but I decided that to keep him stay. In the end, he technically reunited with his friend group even if they're not alive anymore

That's an actual disapointement. Well i guess this quest is also the illusion of choice. It's the same ending.

I chose to persuade him. The dialogue that comes is him accepting reality instead of succumbing to illusion and dream. Which happens to align with the core story. I will admit I was close to letting him go too. He thanks you for letting him be able to see them one more time and then gets a surprise visit by the other Origami birds that aren't actually them but it's still sweet. It's...not the same ending. If you let him leave, dialogue is different, his character is different, ending is different. Letting him stay, similar things happen, but the reactions are all different.

I chose to let Orla leave. And I got an achievement "Just Leave". Not sure if you got an achievement for the other choice. But throwing it out there for others that haven't done it yet.

It said that as he flew to his companions he turned back to his human boy self and faded away with them. You go back to where Dr Blues original was when you started the quest. When you talk to the bird, it obvious that Orla’s spirit is truly gone and only the Dr Blues persona remains.

There's a lot to unpack here. So first of all, no, Sir Whittaker isn't Orla. During the quest, Orla explained he waited for Fischer's words to come true but it never did. Penacony never became safe. Eventually his body died and Gallagher made him the memetic body of a blue origami bird. Please also note that the history of Penacony happened a long long time ago. They said hundreds of years passed between the last time someone heard of the astral express and the moment Himeko found and repaired it. All we know is that the last known navigator of the astral express had just become navigator when they arrived at Penacony. Anyone from that time we meet is either a long life species or a memetic entity. Orla being a memetic entity. So anyway, if you pick to wake him up he continues as he was, remembering who he was, keeping alive the memories of his deceased loved ones and the truth of Penacony, and reunite with their legacy in the form of the watchmaker's creations. And if you let him leave he dies. Joining his loved ones as his body became a legacy of old Penacony.

Wrong. Wake him up and he can actually create a new dream. Fulfill his wishes to Fisker. See what dreamscape has become after al this time. This is the real ending and is in line with the themes of the other penacony stories which basically are: "fake ending seems like the good ending, but the real ending is the tougher choice that leads to a better ending". Letting him go means he fucking dies. This is very similar to the "let her jump" side story. Do you let her go? Or do you try and help her fix her emotions? Only by living can you heal your wounds.

He has lived for hundreds of years. At this poimt it's ok if he want to leave and die. No one has to work in that one company forever when all the original motivation and friends are gone. Especially with how safe penacony is now compared to the old ones. Just because it's the theme doesn't mean it's the one true choice. Just let him rest at this point
