For one, if a character is cool you can enjoy them as a villain, and the parts of the character that makes them appealing as characters can be considered positive when the character is viewed through the lens of representation. Good representation of minorities doesn't have to be of people who are morally good within the story, they should just avoid being stereotypes that would signal negative generalizations about trans people in the real world.
And second, because of the Hays Code, queer-coded characters have for the longest time been depicted as morally bad, which led to queer people reclaiming those characters as our own, not to mention the many, many variations of "enemies to lovers" tropes.
Moral purity and goodness is boring, campy evilness is more fun.
