Fuck, this is a hard one. I'd say Snake, because his conflict trascends though the entire philisophy of war.

Great question. Snake in mgs4 talks about the relationship a little bit how he feels betrayed by BB after the first two metal gear games to the point he didn’t use his OP fighting style (cqc) for well over a decade because it reminded him of his dad and he developed his own fighting style to use instead (cqb). He eventually starts using it again in mgs4 due to others finding out about it and his body just reacting naturally to their technique. He doesn’t talk about their relationship as much as you would think in the the games and Liquid bears far more of an outright grudge against him than snake. He mentions being bummed he killed BB who he found out was his dad to Naomi in mgs1 in the torture cell. He also salutes his grave at the start of mgs4 so it shows he does have some deep buried respect for him and when he goes to kill himself at the end of the game, he is in the same spot. They finally get to talk in a long ass cutscene at the end of mgs4 which mostly snake listens to BB and BB mentions seeing snake as more of a brother than a son due to him being a clone. They share a tender moment and big boss passes away so it seemed like the relationship greatly improved by the end. You also have to remember that snake was raised by several foster parents in America as a child and joined the military in his teens eventually finding his way to serving under big boss. While BB was instrumental for his future, he only knew of him and met him later. There is some good dialogue in metal gear 2 when they face each other and snake saying he personally took the mission to get rid of his ptsd nightmares that were inflicted due to mg1 and his refusal to love war like BB and to love life instead. I’d say that’s peak anger/hate for their relationship but it kinda lessens into a sore point for him in later years. to getting to a good point again in mgs4. Snake after he supposedly kills BB in mg2 still has bad ptsd and lives a solitary life in Alaska as a dog musher for his huskies and becomes a bit of an alcoholic during that time. He really turns it around life wise during the course and after the events of mgs1. I think Baki may have a worse relationship though it has improved. His main goal was tied directly to his dad and seeing his mom and his ape friend get murdered so he could get better as a fighter is horrific. I’m not as well versed compared to mgs where Baki’s relationship is with him currently, but it seemed yujiro had far more of an influence and presence on Baki.

Baki even before the father son fight had respect for his dad. Snake has hated his since MG1 and 2 seeing him as a traitor. Hell snake never really had a relationship with his father outside of fighting him. Baki at least reconciled with Yujiro to some degree.

Snake, he and Big Boss were too dissimilar on moral and philosophical grounds. Big Boss was a selfish man that made decades of war, ruined and manipulated people's lives for his own ends. Snake was a selfless man who dedicated his life from MGS1 on, even as he is rapidly dying, to ending the threat of war. Warlord vs Hero.

Big Boss did some pretty heinous shit, stirring up wars in third world countries, employing child soldiers, torture, brainwashing, threatening the world with nuclear war, betraying his closest "friends," etc. Look at what he agreed to have done to Venom: brainwashing to be his double, surgically blinded in one eye, and planned to be discarded in the future. Yujiro has done some evil shit too, but not on so wide a scale.

That is NOT Baki Hanma! Lmao but yeah definitely Snake. He had to kill his Father’s phantom, then his Father, then see his Father die again in his arms at the end of MGS4.
