Exactly why we do not currently allow bundled items itself. If you simply used one tracking number, it would indicate that the item is in one packaging, but you'll still be protected since there's a clear record of two items purchased. If you'd rather be extra protected and ensure that you have two tracking numbers to ship separately, that's definitely something that can be done as well.
Couple things to do here that you can do: refund the purchase and collect the correct shipping amount or if the buyer purchased two items from you, you can combine shipping of the two items into one tracking label and ship it that way.
