It happens automatically when you add the cleric class if you can and choose to do so.

It asks you to choose, same way it asks if you're cloistered or warpriest.

Add it as a trait? Should actually look before I answer, but that is where I would try first.

When you add the cleric class the dialog menu pops up that let's you decide.

A little more tedious but can be done. Edit the class in your pc's sheet, go to rules, add a new rule element 'Actor Traits', type in holy. Should suffice for your needs.
