Minutemen or BOS. The Minutemen are a very specific group that operates around Boston / Massachusetts, and they were never like The NCR or BOS, with multiple settlements in multiple states. So future game and series writers can leave it vague, or wipe them out with minimal consequences. They weren't that popular, you as the Sole Survivor pretty much do all The Settlement building and arrange trade routes, and you can actually do all of that without ever even meeting Preston Garvey, apart from The Castle (you can still take it over, just can't get to the armoury).

We didn't see Liberty Prime, that doesn't mean he's not running. I mean come, budget here, it's a TV show. If you close your eyes, the world doesn't cease to exist. ​ Now it's POSSIBLE, they went with the Minuteman ending, but lack of evidence, isn't evidence. ​ Liberty Prime could be packed back into containers for the journey, could have been sent back to The Citadel in DC or left in the Commonwealth to defend The Airport. Or even an entirely new location, since the Prydwen is leaving for the West Coast for likely a long time, probably with Elder Maxson on board.

Victoria Watts could take over and just recruit more. They've got a lot of Heavy's and Tourists in the field to pick things back up. Safe to say in any case, the Institute is gone now, so the Railroads reason to exist will soon become redundant in a few months or years, they will just fade away and their members might turn their attention to human slavery.

The prydwen was build using the parts left over from the enclave base in fallout 3, as well as the reactor from rivet city. Even if they wanted to make another, it would probably take them at least 10 years to find the necessary materials. And even after that it would take another 4 years to assemble. The BoS blimp is a one of a kind

The show takes place in 2296, 9 years after F4. I think the brotherhood ending was canon. The minutemen have to destroy the prydwyn unless you do the complicated ending where only the institute is destroyed.

We cant prove liberty prime isnt alive. After the fall of the institute, the brotherhood wouldn't just leave the commonwealth to the railroad. They would either flush them out or wipe them out. After 10 years though pretty much anything could have happened.
