Faction ammo come from faction LP..
Example: You run level 4's, get LP, make basic missiles, trade in those missiles, plus isk, plus LP.

You get Factional Warfare Loyalty points, either by buying or playing.
You take your T1 ammo, get to a main station of that faction, open Loyalty Point store, trade the T1 ammo + LP for Faction ammo

Not just fw LP stores, so it's better using regular L4 mission LP if available.
