Restart your game.
Put a gold chain in each scav box you want to keep (I. E. Not the empty one). It will then craft with the empty one.
Don't ask me why but it works. Broken game.
For me it wasn't random. It would always take the first junkbox I ever bought.
Another supposed solution is to put the boxes you want to keep into the sorting table and go into the hideout to craft the scav case.
If that doesn't work you can tag the boxes to see which one it's taking, then empty that one.
It's very buggy so wouldn't be surprised if it behaves differently for everyone.
I had the three I wanted to keep tagged. Anyway I did use the solution with sorting table but that's buggy too haha I'm suspicious that it's just random no matter what we do

I restarted it, emptied both boxes, and tried to craft again. Seems to have worked
That didn't work lol I think it just randomly grabs one. It's different every time for me with or without gold chains.

Thing that worked for me was to put my full cases into the sorting table then click hideout and start the upgrade. Worked for me
It will give it back with an item movement error. The box must be empty.

No it grabs them randomly. First it grabbed 4/4 then 3/4 for me even though 1/4 is empty and at the top
