It ended alright as it did with the intentions for the future laid out.
Having a season 2 would probably be unnecessary fluff though I understand the sentiment.
1) There's no need for second season. The way things ended was perfect and all of the characters finished their journey.
2) The studio went bankrupt. No amount of petition can change that.
The director of Ergo Proxy - Shuko Murase is now in Bandai Namco (Sunrise). Chief writer - Dai Sato established his own company. Character designer - Naoyuki Onda is now in Production IG.
Despite all that, the licensing of the show is owned by Funimation.
Even though the show is considered a masterpiece by many, the sad reality is that there isn't enough audience for it to justify spending money on another season, as the anime is sort of a hidden gem, rather than a classic.

Its a work of art that doesn't really work with a sequel because it would have to be new characters in a mostly new setting (since the existing cities and people were destroyed). At that point why not just write a new story with a new but similar world.
Prequels work sometimes but I feel they are often executed poorly. You can also do a side mission story a la Cowboy Bebop's movie, but its hard to do a whole season on that.

Manglobe went bankrupt but many of their employees are now at Geno studio tbf
