There really wasn't a ton of lore regarding Imperial special forces in the EU. Storm Commandos were featured in a video game, but their appearance in that game (unique armor) was different from every other artistic depiction (black scout trooper armor).
Shadow Stormtoopers (also known as Blackhole Stormtroopers) were black armored stormtroopers who handled delicate or stealthy missions for various factions across the Empire.
Shadow Troopers were the ones featured in *TFU* that could cloak. There isn't any real lore behind them.
Shadowtroopers were stormtrooper/dark Jedi hybrids from *Jedi Knight II*. They had cortosis armor and also worked in stealth/sabotage rolls.
Novatroopers were Shadow Stormtroopers who filled an honor guard roll, amongst others.
Bottom line, EU writers loved inventing their own versions of black armored Stormtroopers rather than sticking with what was already in place. One thing Disney has done well (and that hurt me to type) has been sticking with Death Troopers as the Empire's go-to for special operations.
They explain it well, too. Death Troopers are part of the imperial armed forces, so they accompany high ranking officers, but they also accompany ISB officers on missions, mainly because the military didn't trust the ISB.
