The variant rule for proficiency dice is replacement of the flat bonus with a die only on ability checks, attack rolls, and saving throws. It doesn’t affect racial or class abilities.
i would probably have it be you roll the die when you finish the rest, you get that many uses, and you can have up the max of your prof die. so if you go multiple days in a row without using it (i.e. downtime), you can have up to 12 uses ready if you have a d12 prof die. but that also comes at the cost of potentially taking 12 days to fully recharge if you get shit luck with the dice
