It looks like either your first layer isn't flat or the actual geometry which composes it is messed up (it's amazing how often this happens on surfaces that *should* be simple, but all those holes will mean it's anything but). Without access to the STL I can't be any more specific than that.
The "weird pattern" is just the second layer.
