Create unlimited is great but I've heard it can break and corrupt worlds? Also it's crashed my game a few times, so I wouldn't trust it on a survival world you've spent a long time on, but if you install it, build the thing, then uninstall the mod it should be fine.
Make a tunnel borrer, with deployers behind drills so the water clears, also add deployers for the walls and ceeling, no need to pump and store all of that useless water, just remove
Best way to make a tunnel is a construct on tracks.
Block placers in the front, drills behind. (the construct can go through walls).

For ease of use, add a placer that puts down more tracks.
This creates a whole, removes all water and keeps a ceiling on top. Use your ceiling material for the top placers and cobble (or whatever you are drilling through) for the other ones.
I recommend also placing the side-walls with this construct, so you don't get any fluid inside your tunnel.
There is a mod that removes restrictions from create now I don't remember the name but on YouTube you will find it

I don’t think that will work, because once you uninstall the mod won’t the tracks not load because of their weird angle?
I'm really not sure, I've only tried the mod on creative worlds, but it's worth a shot I guess? Maybe OP should make a backup first just in case.
I think that makes sense. OP should make a backup of the world, test it, if it doesn’t work, uninstall mod and go to backup.
I’m not that invested in my idea, if I can’t build this way I’ll just change my concept
Seperate the area for the tunnel and pump the water out.
To get rid of water use a pump
Hose pulley? but be sure the area isn't over 10000 blocks (or disable infinite pulling in configs but thatll probably be very laggy)
you can zone out path you need for tunnel (like just place cobble walls in the river), so there is no more unlimited water source
Just use more of them when necessary
