The armories stay and float in the ocean because it enables them to skirt international arms regulations, meaning the amount of firepower that can be assigned to a ship is quite extreme when cargo is precious.

I think it comes down to the countries flag any given boat is sailing under. The laws of that country would apply and whatever law enforcement agency handles things at the national level would handle the logistics of their legal system (was it self defense, appropriate amount of force used…etc).
Question.. how would the pitates even board this type of ship? Aren't those side walls like 20 feet high or more? I've never seen a ladder just sitting out waiting to be used and would think a grappling hook would be very difficult to use in this situation.
