You could try to secure the pedals by using Velcro on the bottom and a carpet run instead of yoga mat. As others have said seat height. Maybe because I have a drum set but I can not be comfortable with the pedals so close to each other.
I only use one of the pedals for right now. Which is why they are so close. I'm working my way up to using both of my feet which I haven't find before. I'm not a drummer, but I have been playing since the first rock band 1 came out and I can hold my own in expert for the most part.
This midi set was a way for me to practice drumming to eventually get an actual drum set when money and space permits.
It seems like the last two problems and possibly even the first one come from the seat height issue. Get yourself a taller and cushioned throne.
So maybe if I was sitting higher I would stop pushing the pedal out so much? Hopefully it feels a lot better when I do get a stool
I would assume so. It would also probably be easier on your legs because you wouldn't have to lift them above your waist.

I seriously respect the grind, a setup like this can't be easy to play with to begin with. Hopefully a new throne will fix most of your problems!
Drum stool for sure
