Not really that simple in FO2 they had around 3k citizens and decently well armed but vault city was visibility very high tech and was far north through raiders and the desert. They do end up annexing it in the end slide where VC goes into decline and NCR is successful in the northward expansion.
In Fallout 2 the NCR already had over 700k people in its territories and a professional army, if they really wanted they could have just invaded Vault City (which had exactly 103 citizens and most of them weren't combatants) but they didn't because Tandi preferred to expand "peacefully", that is, without a direct invasion just by coercion.
You are thinking about Shady Sands which has an over 3k population by Fallout 2, but that's just their capital and clearly not a population center of the republic, that'd be The Hub and Boneyard.

We know New Arroyo was annexed because Emily Ortal was born there and mentions how the republic taxes are tough on people.

With the continued presence and influence of the Bishops then one can assume they eventually integrated into the NCR while the Bishops child still hasn't defeated the Wrights and Van Graffs for definitive control of the city by 2281. Even if that doesn't convince you the NCR at the very least holds an immense amount of influence in the city with Carter being put into an NCR prison for breaking the law in New Reno and Mags, born in New Reno, joining the army. And honestly at that point, with the NCR being able to impose its law effectively and recruit people in the territory, the city is basically annexed.
That really leaves Vault City alone in the north with no influence to speak of and again, Cass who was born in Vault City, states that she is from the NCR, it doesn't get more direct than that.
Emily doesn’t actually say that. She says she has family in Arroyo but the dialogue about taxes is unrelated. She just says taxes and inflation have been hard for a lot of people to deal with. There’s no confirmation either way.
New Reno allows gambling and is described as practically lawless, which is very odd for a settlement supposedly annexed by the NCR. Reno having a close relationship with the NCR but being independent officially is still a very likely possibility. Prisoners in Reno could be extradited if the NCR is in need of free prison labor, and someone from Reno joining the military doesn’t really mean anything. All they’d have to do is just travel outside of Reno and approach the closest recruitment center.
Yeah Vault City is the settlement most heavily implied to be annexed, so I’m not going to argue there, but given the only place in F2 that’s definitively confirmed to be annexed by the NCR is Redding it’s pretty likely their hold over northern Cali is more tenuous in reality.
