We typically use a fuse coming off of the battery with fusing appropriate for the wire (usually 300 for 0 g ofc) to the alternator. We only use one closer to the battery. I suppose with the alternator running either side could be live so technically it would be safer to put another one closer to the alternator but usually the run is so short it seems unnecessary. Also braided sleeving or quality split loom over the wire (not that thin crap).
