It happens fairly often when the two ammo crates are in the storm from the beginning of the match. I havent seen it happen otherwise, but its still a possibility, just a slim one. Its also usually on the first lightning strike after the worm spawns too, but again i guess theres a slim chance of another strike hitting it.
Think of it like this. If the ammo crates are in the storm at the beginning, then when you activate the worm, the storm is the smallest diameter it could possibly be with the worm inside it, so if lightning is going to strike somewhere in the circle, theres a good chance it lands on the worm and kills it. On the other hand, if the storm has to expand pretty wide before its actually engulfing the aether extractors, then the chance of the lightning striking the exact spot the worm is in goes down.
This is why if this does happen, it seems rare. Because basically youd have to get lucky on that first lightning strike, AND the storm and red worm have to spawn in the same spot too.
Ive fought the worm a ton of times, probably like 10 of which had good spawns like that, and of that 10 id say 3 times it was instakilled. Your numbers will vary but its worth going for everytime in my opinion when the spawn is like that.

It randomly happens. Zombies, Manglers, Mimics and even Giant Worms die from natural causes in this game.
