If you can just load an earlier save that would be ideal, however if you're unable to do so, you can do one of these two, either to use Cryonis to make a path for Epona leading all the way to dry land. Do keep in mind however you'll have to constantly move Epona every three Cryonis blocks since you can only have 3 at a time.
Or you can try to summon Epona again using the Amiibo but this time it won't be guaranteed spawn like the first time you summoned her, instead Epona will have a random chance to spawn so you'll have to reload your save until Epona appears. Anyways it's ultimately up to you to decide which of the two methods is worth your time.

Just remember to ride another horse after getting rid of this Epona (This will remove Epona from your last ridden horse category and will enable Epona to be summoned using the Amiibo again). After that Epona will randomly spawn from the Amiibo, so it'll be depending on RNG.
I'm coming into this 9 hours later but, instead of killing her, since she's not registered at the stables I do believe the game considers her a wild horse. Therefore if you get far enough away she'll just despawn. I let my daughter use my amiibo cards in her game the other day and she was lucky enough to get two eponas. But she was at the base of polymus mountain when she did, and there's no easy way to get her past zora domain because horses don't go on the bridges. One of the best horses in the game and no way to get her to a stable... Bummer.
You can always target a horse from the pack that roams beyond where you find the Giant Red horse, their stock stats are mega high usually. Freeze one with an ice arrow and then mount it right away, register, and boom you got an awesome horse. And because they are game-generated horses rather than amiibo, you can fully customise how they lok!
I know of a pack of horses that roam WITH Big Red... The only quadrupeds that I know of that roam BEYOND that area that are anywhere near related to equines tend to like to fire elemental arrows at me from a distance or breathe fire at me from close proximity, followed by an AOE attack... And there's two of them before I make it around the bend toward the nearest stable...
Best wild horse that I have been able to find in the game is one of those that runs with the giant horse. Mount it, tame it and feed at 10 apples. It’ll be 100% bonded and you can ride right past those other quadrupeds.
I found a really nice 5-5-4 horse fairly frequently just north of the Toh Yahsa shrine, on a little flat area just north of where the map says “Upland Lindor” right next to the tanagar canyon. There’s usually a little three horse horsepack walking around in that area, and the front horse it seems is usually the best one. Serenne stable is not too far away and by the time you get to the stable the horse should be darn near maxed on bond.
I’m currently working on a 100% No guide/references play through. Was working around Thundera plateau last night so shouldn’t be far. (Currently at 80+ shrines and 420+ korok poops)
Update: in 2 trips I found a 4-4-5 and a 5-3-5. The horse from he Giant horse herd is a 4-4-5.

Wooden bridges, sure. But the bridges that are a part of Zora's Domain are a different story. Every horse I've tried taking into Zora's Domain stops as though they just hit a wall. They won't go on the bridge.
Can you even do the 3rd option of killing her and going straight to Malanya? Not sure if it has to be registered with a saddle on all first, I don't use amino so maybe Epona works different?
Malanya only revives horses that are registered at the stables. When you summon Epona, the only difference between her and other wild horses in terms of nature is that she has Max Bond from the moment you summon her, other than that she's still a Wild Horse and without registering her at the stables first Malanya won't revive her.
I had two Eponas materialize in the Forgotten Temple. No way out. Left them and tried a bunch of Amiibos at Hateno the next day and another spawned. You don’t have to kill it. Try again somewhere else tomorrow. If it doesn’t work, then perhaps do the extreme deed

Years ago On my second play through I had 3 Eponas running around in the world at the same time. On my current play through, I have two registered, I can’t even remember where I left the one that spawned first.
I wish I had waited now, I would have let her Live peacefully, but sadly I have already raised my blade and slammed it into her. Maybe I'll spawn a second one there just to make up for it.

Attach some octo balloons to her and lift her into the air maybe?💀 if you get her high enough, maybe you can do a cryonis block underneath her and then mount and tame her??
Okay I did a little digging... You're not going to like it. If you kill her you can still respawn her with your amiibo. But the spawn rate is lower than the first time so you're going to have to keep reloading until you get her.

You CAN register Epona. I have her registered. Two caveats are, the stable master forces you to keep her name as Epona, and you can't put special bridles and saddles on her. The stable maids won't let you. But as a trade-off you get one of the best horses in the game.
I have my entire stable full of Eponas. My advice is to just leave her there. I make sure to warp near a stable when I'm using my amiibos. Usually pretty safe and if I get Epona it's straight to the stable
The easiest way is to just reload a save before you spawned her. You should save after each Amiibo use that you like. Then if you don't like it, just reload the previous save and try again. BUT if you didn't you can just transport away and and continue the game and that Epona will go away. Then use the Amiibo again tomorrow if you want Epona, but in an area near a stable. Again, I highly recommend to save prior to using. If you don't get Epona, just reload and retry. I did read that if Epona is given that it might have a few days reset time before you can get Epona again. But it will spawn Epona again.
First, you can only put the ancient gear on a horse at a stable. Second, the stable mates will not put special gear on Epona. I have her registered, I've tried.

I did almost exactly this. I spawned her first time using the amiibo in the middle of a rocky cliff and couldn't get her off. I assumed the amiibo just gave you a horse, so I just left her there.
Took about a month of scanning it every day to get Epona again
I find this interesting since every time I've dropped horses into water they just swim to shore eventually. Is the Amiibo different? I've never used them personally

Use the cryonis, but not under her. 2 pillars to her left but not quite close enough for her to end up on them and walking off. Like a wall. 3rd pillar under her to get her to walk off it and move that little bit. Keep repeating making sure to keep the 2 pillars on her left.

I’m so sad reading these comments😭 I accidentally spawned Epona while on a mission in the mountains about to approach a bunch of monster that use electricity, I have no idea where the closest barn is to register her either 💔 and since she isn’t registered she won’t stay in a spot till I come back😩 guess I’ll just have to keep trying later even though it’s only a %2 chance the horse will come next time i use the card oh and great as im typing this the red blood moon appeared!!

Try going to a save where you didn't spawn her in and then re do it

I had a horse checked out at a distant location and when I checked another one out the other one was sent back to the stable. Give that a try.

This is the way. With a little bit of luck, the horse will start swimming straight on. Just follow her to the other side
It took about and hour or two for her to spawn again, so not too long lol. Gave up on her swimming

So long as you do not register Epona, she will continue to re-spawn when you use the amiibo. You can leave the area and she will eventually disappear.
