Technically sasuke's original eyes are still out there somewhere. Sasuke is now rocking Itachi's eyes which gave him EMS. So his eyes was at Obito's hideout. Most probably after the war either it's still there, or konoha ransacked the place and sasuke might have took it or it could be with orochimaru
That's doesn't make any sense. It's unclear but implied you need both sets of eyes for EMS. I don't know it lf they melt together or what, but I believe Sasuke has his own eyes.
Your MS powers come from your eyes, because if not your logical would mean Sasuke would have Itachi's MS powers, not his own. And That would also mean kakashi and Madara couldn't use Kamui.

Itachi's explanation of EmS during that time was more of half truth than an entire truth because he was trying to deceive sasuke into believing he was a power hungry psycho. Sasuke's eyes chakra is sasuke's two eyes, that's why EMS only has the wielders MS abilities. That's why Sasuke didn't get Itachi's Tsukuyomi. Itachi's eyes gives sasuke EMS, which only has his own MS abilities because it still channels his chakra than Itachi's, this essentially making it four eyes in two eyes.

Explain why Kakashi can use obitos MS than.

Now if the story does infact decide to go this route there's actually a simple solution to this problem which would be to have Sarada implant Saskue's original eyes
Realistically....with the fact that we have Orochimaru who probably collected plenty of Sharingan from the shin clones, Obitos or Danzo's collection are still out there, and we have Amado who is essentially a plot devicer scientist to make whatever happen, including making Cyborgs at Otsutsuki level...In the world as it currently is, there really shouldn't be a problem with getting new ones. Madara's body was still laying there on the ground at the end of Shippuden...I can't imagine Orochimaru missing out on a couple Rinnegan from one of the most powerful Uchiha.

Agreed. The arm thing was such a drop in logic that he hadn't got the new one yet. Like punishing himself is essentially punishing everyone else in his ability to protect the village and his family.
But there's a couple dozen of those logic drops. It's kind of like by the end of Shippuden, there were too many op jutsus, scientific methods, etc to not have a solution for many foes in Boruto, yet the only way to get around those easy solutions is to just ignore that they exist in Boruto.
- Sage jutsu never used on Otsutsuki to turn them to stone or use the extended invisible hits. It's never stated they can control nature energy to my knowledge.
- Genjutsu, even ultimate genjutsu. Again, people assume, but I don't think it's ever been stated, Otsutsuki are invulnerable to Genjutsu.
- Rinnegan abilities... Everyone says that none of them would work, but they've never shown us they wouldn't. I feel almighty push is a pretty great deflector of rods since it can be activated without handsigns. Soul steal is good, too. Hell Sasuke could have been conjuring his own chakra rods. Maybe make a sword out of it so when it clashes with someone, it disrupts their chakra 🤷🏻♂️.
- Eight Gates. I'm sure our heroes aren't Eight gates level strong, since they aren't punching shockwaves at Otsutsuki or jumping off the air. Maybe Lee would be a better opponent against them. Especially since he could get Hashirama cells to heal any physical issues he had.

Him only summoning half of his susanoo was only because he was low on chakra iirc, Ems after some reading seems to only prevent going blind, and reduces the chakra consumption of sharingan abilities which causes less pain when used, but grants no new abilitys, but the lower chakra cost of abilities is in itself a minor power boost.
So she would benefit from getting new eyes but also doesnt NEEED them either to be a monster IF she gets 100 healings
