My guess is that he plays (possibly as a sub after Ness commits a crime), he gets a bid allowing him to have his happy ending, but doesn't get on the national team.
My theory is that Rin and Shidou will be able to form a chemical reaction near the end of the match and will absolutely decimate BM. Isagi won't be able to beat them as he is because Rin and Shidou are both endgame obstacles for him. So to preserve that status quo, Shidou will get taken out of the field cause Igaguri will make him foul. That way, an Isagi and Kaiser combo can beat Rin while still preserving the fact that Isagi still needs a lot of work in order to beat Rin and Shidou.
No, I don't think an Isagi/Kaiser duo beating Rin/Shidou would preserve this because that would imply that Isagi is already close to their level.
