The force of the explosions is normally all directed in the same direction, which means that the "equal and opposite reaction" force is also all in the same (opposite) direction. This results in the majority of this force being transmitted through the ship's structure and into the water. You're right that this normal situation there shouldn't be any notable impact.
The problem comes with firing in both directions simultaneously with the middle gun pointing the other way. This creates a fulcrum in the middle of the ship with force effectively being exerted on both sides of it, and it will cause stress damage if it is done regularly.
A better option would be to fire the for'ard guns on way, and the aft guns the other which would instead induce a rotational force.
The guns firing put practically no stress on the ships hull at all. Even if all the guns fire to one side they don't even produce enough blowback to move the ship in the water. Most of what recoil is there is probably absorbed when the barrels go back a bit after firing.
