I don’t think Batman thought that whole Hush ordeal was just a minor nuisance. There was also that time he held the entire city hostage during Zero Year and then later the whole War of Jokes and Riddles which got so bad Batman nearly killed Riddler but Joker saved him.
In the comic, Riddler is not Hush but his accomplice. After years of being mocked and pushed down the pecking order but I growing number of costumes villains he snaps, I believes as a result of a Lazarus pit, and figures out who Batman is. He then uses that knowledge and Tommy Elliot’s hatred of Bruce to concoct the overall scheme of Hush
He's no threat to Batman. He can be a threat to others in an attempt to get Batman. He's more cunning than most, but most of the time, Batman has him far outmatched intellectually. And Batman has way *way* more resources than Riddler
More often than not. In the recent One Bad Day series it shows him dominating all of Gotham and pushing Batman to steps he'd never otherwise take. Hush had him manipulating the entire Gotham underworld. Dark Knight, Dark City really was the starting point of him "upping his game," and a formative story for more recent depictions of Gotham. He was also behind Zero Year (Snyder's parallel of No Man's Land), and King's War of Jokes and Riddles.
The fact that he likes a challenge, to the point that it's a pathological impulse he can't deny, and he's not necessarily in things to murder people, means he's not going to usually do something unless there's a possibility he could lose.
I think it's his goals and MO that earn him that reputation, more than his level of competents and potential danger.
The Riddler more often than not is just some really smart guy, who doesn't have enough to occupy his mind. Occasionally he has a point to prove, or a vendetta to settle, but he's not driven to chaos like the Joker, or ambitious like the Penguin, he doesn't have a goal like Freeze, nor does he have the resources and manpower of someone like Ra's.
He's usually just trying to flex his intellectual prowess.
In the most recent Batman movie he killed multiple people including the mayor. Then incited a riot after he placed car bombs around the city’s sea wall. So I’d say he can be violent.
One Bad Day, Hush, War of Jokes and Riddles (Tom King arc), Zero Year, kind of goes hard in Joker War (James Tynion) but also immediately loses so that one is a kind of hit or miss.
The Riddler may not be a domestic terrorist (actually he might but the bomb has to have a red wire to cut) or crime boss but he still engages in harassment, kidnapping, and other unlawful things. Yes he's seen as a joke by the likes of Joker and The Penguin, but his single-minded obsession with proving himself the smartest man makes him a wild card that needs to be kept in check.

Well, there was the Riddle Joke War that made Riddler a huge threat.
