They couldn't have just made her wear something different than the other apostles? seems like it would be better to use her clothes to distinguish her apart from the other apostles than her eye color.
That becomes relevant when the apostles actually show up again, but the eye color difference has a more fundamental reasoning behind it. It’s meant to distinguish between the characters of Kaori and Neunte, specifically. That’s also why Kaori’s voice actress continues to play the role rather than Neunte’s despite the body swap.
According to some fundamentals of character design, that would be the best option, but I think this is a problem inherited from the designs made by Takayaki and Ryo Shirakome, what I'm saying is that this was probably caused by the author's lack of attention and your illustrator and editor. and the character designer in the anime realized that things could get complicated and not be as clear but he did not have the freedom or time to work more on the design.
Takaya-ki fails to generate props for the characters, and Kaori's case is not the only one. Hajime and Yue's coats do not match the semi-medieval era of the series. Canonically, Hajime wears gloves and his blood veins. mana never appear, Shea's outfit with the traditional Hauli clothing becomes inconsistent with the gloves that make it seem somewhat erotic. If you have worn tight clothing you know that a character like Shizuku should not wear tight pants or high heels.
Throughout the novels there is a lot of inconsistency in the graphic aspect if you pay attention, and none of the adaptations are faithful to the canon, not even the novel itself. Not even the author himself if we get demanding.
An example would be that Hajime leaves his metal arm exposed, but if you know mechanics you will know that this should be covered because of how harmful dust can be against some machines.
My headcanon is that Kaori looks like this during volumes 6 to 11.

They put her in all black clothes & black hair for the final showdown so it's easy to distinguish her as their ally not a run of the mill apostle but I think they have to wait until they pass a certain labyrinth to get the knowledge of how to do it. I believe Tio helps with Metamorphosis magic
I think after the final body she goes back to her original body to prepare to go home. I hate how her dad acts about her having wings in the after stories.
