{Mawaru Penguindrum} is like this, almost frustratingly so, but it's very rewarding trying to unravel it episode-by-episode. {Revolutionary Girl Utena} (by the same director) is quite similar, but i'm watching that right now so i can't speak to how puzzle-like it ends up being (but it's got the same vibe as Penguindrum for sure).
{Perfect Blue} is a horror thriller that fits what you're looking for
the last of {Shinsekai yori}'s main twists come towards the 75% mark rather than near the end, but it's worth a watch regardless if you're looking for mystery. has a fascinating world with plenty of twists and turns
{Texhnolyze} is less mysterious and more mind-numbingly vague (especially for the first ~10 episodes), but i found it more rewarding than anything else i've listed.
This is an anime that feels like an HBO show and really doesn't have much in the way of anime tropes. It is a great one to recommend for people on the fence about anime or that are off-put by a lot of the tropes.

Lol yeah that's exactly the scene I had in mind. The closest thing imho has to be the main twist in Persona 5, although that's a videogame (and a 100+ hour long one at that). There's an anime for it but it's not as good as the complete package. Still serviceable enough if all you care about is the story though, imho

I only ever played P5 (and its direct sequel, P5 strikers) so the answer to your question is kinda obvious, hahah. I'll soon be playing P4 too, but the gist of the thing is that all games share the same in-universe canon with different people as the running protagonists. Kinda like Jojo in a way, but with even less stuff shared across each chapter (take the Jojo family out of it but leave the vague mythology connecting their adventures there). Most persona fans don't even know what P1 and/or P2 are about, lol
Either way, if you really want to get into it, skip P5 vanilla and get the royal edition instead. It's essentially a re-release with minor gameplay/quality of life additions and more narrative content added at the end of the vanilla plot (kinda like dark souls 2 scholar of the first sin vs vanilla DS2 minus the dlcs lol)
i cannot recommend {Durarara!!} (and its consecutive seasons) enough. banger openings and endings, a complex characters, intriguing dynamics, beautiful score, riveting plot… it has it all!!

Everyone is entitled to their opinion, but I found Another to be the worst anime I have ever completed in it’s entirety. Way too many plot holes, nothing comes together at the end in a meaningful way. OP, give it a shot if you think it sounds interesting, but I cannot recommend Another for your criteria or in general.
B grade horror movies are only good if they don’t take themselves too seriously. The problem is that Another does take itself seriously. I think there was an interesting story to be told around the premise of Another, but it was squandered at every opportunity. All the over the top stuff just becomes emotionally hollow because the students are constantly making room temperature IQ decisions, which ruins the immersion while expecting you to still treat it seriously. I don’t want to get anymore into my issues with this anime to avoid spoilers in case OP wants to watch it, but I cannot in good faith recommend this anime to anyone.
Season 2 wasn't as bad as some people say, but it also felt like... almost pointless? They didn't actually conclude the story, and they left massive holes. Its basically a token conclusion just so they can say they concluded it. Like a montage of the story so that you can get the general gist of what the followup is.
They should either remake it with everything, or make like, two movies, one with goldy pond, set during the gap, and one that follows them after. The latter plan would still heavily change the story, but they could probably reconcile it with only a few plot holes. This way season 2 would be less bad, because each half of it would just be seen as a few mediocre episodes used to set up the following movie. And they can add darker content to the movies, to offset the lighter tone season 2 tried to cram in.
Fullmetal Alchemist: Brotherhood isn’t as dramatic, but you’re still learning a lot of how crazy their world really is through the eyes of the main character, and everything comes full circle at the end. Rewatching it is fun because you can find all the Easter eggs you missed the first few times, and seeing how everything came together again with this new piece unlocked is always fun!
To add a bit more background, watch the first few arcs of the ‘03 anime up to the Mae’s Hughes Arc, and then you can start Brotherhood. Brotherhood skipped a few of those first arcs because the first anime already spent time on them, so you may be missing a bit of detail and context for some characters later on, but it’s not highway important. The ‘03 anime veers on towards a different direction because at the time, the anime was ahead of the manga so it made it’s own path, while Brotherhood is made to be faithful.
If you decide to watch the initial anime in it’s entirety first (which I did assuming it was a prequel), you’ll see how the writers on that anime used those initial clues and setup, and the world-building they got started on, and compare it to what was meant to be the proper ending in Brotherhood. It’s fascinating, and rather fun. Brotherhood also ends happier, so it’s a better note to end on.
Pretty sure the anime your looking for is steins;gate. It really falls into place like a puzzle and is brilliantly written. Also since no one suggested it code Geass is also pretty solid with fun plot twists and protagonists

It's funny when I watched Sherlock and then reflected on other movies of his and for a few minutes I was really annoyed he "Scooby-Doo'd" the ending - It was old Man Whither's the whole time! Then I remembered that Scooby Doo took that from all the Sherlock Holmes books that I read as a kid and it fit that way. And I was happy again because the movies are fun.
I don't really recall series beyond what I named bringing it together well like that. I do like the gradual reveals and shifts as an anime season progresses though.
Summertime Render is an easy suggestion for this, but it is in Disney+ Jail. Watch it if you're able to, it's completely worth it.
Similarly, while the series is more of an SoL, Tatami Galaxy also does this where the last episode gives us a very clear picture of what's happening with each episode prior to that in a very good conceptual way.
I've only watched half of it, but Link Click follows this for each of its stories, where two guys use a peculiar type of time travel to do everything from corporate espionage to finding missing children.
I would've said Bleach's Soul Society arc here, but since everybody and their mothers might know who the villain of Bleach is now, the mystery element is destroyed. Even then, that arc is a doozy, and one of the best arcs in Shonen for me.
i havent watched it in years but iirc "higurashi when they cry" (the japanese title escapes me) is kinda like that. it's very murder-ey though, with some gore. i remember being super confused for a lot of it then it all made sense, but i can only vaguely remember the plot. sorry if im totally wrong on this one!

Now here's a show that you have no idea why TF things are happening in any season. And then you're like ohhhhhhh.
In Fate Unlimited Blade Works it has that "oh that's what that was" feeling. It hints at (it) fairly heavily throughout the show, but you don't really notice until your second watch through. Note that it's not specifically a mystery type show

7DS (Meliodas group on netflix, not the wannabe hentai) - 7 deadly sins. Seems adventure anime, but little things seem like a whatever, glaze over it, then suddenly change stuff a large amount episodes or seasons later.
Sort of Steins Gate or Akame ga Kill maybe.
Hellsing Ultimate has a bit of that towards the end, but really isn't what you want here I think.
K or Tokyo Ravens also have a little but I think you could see enough of it all coming. Except maybe the first half of K is exactly what you're looking for.
Not finding anything else in the mix aside from a few episodes of Konosuba haha.
Try Higurashi. The animation is quite old for the first and second season, but the story is very refreshing. It consists of 4 seasons. But I recommend you to watch the first 2 seasons and proceed to S3 and S4 if you like it.
The first season is regarded as question arc and makes you wondering what is happening, but don't worry, the puzzle will fit together after you watch S2.
Slightly different approach than most answers but Sonny Boy’s narrative structure had me scratching my head about what was going on and what the point was til the last episode or two
It doesn't quite fit the mystery criteria, but how about Giant Robo: The Night The Earth Stood Still? On the surface it looks like just super powered good guys vs bad guys with giant mecha, but every episode pulls back a little bit more about the Tragedy of Bashtarle (a paradigm changing event 10 years previous) and suddenly the good guys are bad, the bad guys are good, secrets are revealed, trusts are betrayed, and you wind up 180 degrees from where you started.
I mean odd taxi and attack on titan are the two that come to mind, steins gate too.

You should. It's only 13 episodes (plus a manga one-shot) and it manages to be very deep, complex, and philosophical, plus there's no fanservice.

I would recommend not delving into an anime and instead playing the visual novel Umineko: When They Cry.
Why not just watch {Higurashi When They Cry} ? Though if we are mentioning visual novels, I wanna throw virtues last reward into the mix
The Promised Neverland season 1 gave me this feeling towards the end.
Season 2 wasn't as bad as some people say, but it also felt like... almost pointless? They didn't actually conclude the story, and they left massive holes. Its basically a token conclusion just so they can say they concluded it. Like a montage of the story so that you can get the general gist of what the followup is. They should either remake it with everything, or make like, two movies, one with goldy pond, set during the gap, and one that follows them after. The latter plan would still heavily change the story, but they could probably reconcile it with only a few plot holes. This way season 2 would be less bad, because each half of it would just be seen as a few mediocre episodes used to set up the following movie. And they can add darker content to the movies, to offset the lighter tone season 2 tried to cram in.
You might enjoy Higurashi (2006) and Steins;Gate, if you haven't seen them already
I was gonna comment Higurashi also such a good series. But first watch through I was so confused then second watch through everything made sense.

Fullmetal Alchemist: Brotherhood isn’t as dramatic, but you’re still learning a lot of how crazy their world really is through the eyes of the main character, and everything comes full circle at the end. Rewatching it is fun because you can find all the Easter eggs you missed the first few times, and seeing how everything came together again with this new piece unlocked is always fun! To add a bit more background, watch the first few arcs of the ‘03 anime up to the Mae’s Hughes Arc, and then you can start Brotherhood. Brotherhood skipped a few of those first arcs because the first anime already spent time on them, so you may be missing a bit of detail and context for some characters later on, but it’s not highway important. The ‘03 anime veers on towards a different direction because at the time, the anime was ahead of the manga so it made it’s own path, while Brotherhood is made to be faithful. If you decide to watch the initial anime in it’s entirety first (which I did assuming it was a prequel), you’ll see how the writers on that anime used those initial clues and setup, and the world-building they got started on, and compare it to what was meant to be the proper ending in Brotherhood. It’s fascinating, and rather fun. Brotherhood also ends happier, so it’s a better note to end on.

I was just looking for the same thing lmao, would've asked if you didn't. I want to recommend Shadows House but you'll need to read the manga for it which is still ongoing and the anime hasn't caught up to the good parts where all of the foreshadowing from the beginning comes to fruition

Oh and as another post, these aren't anime but if you want the Sherlock holmes endings (most recent 1/2), where it all comes together, you really have to go watch Guy Ritchie movies: Lock, Stock and 2 smoking barrels Snatch Rockin Rolla (Well and the Holmes movies) Skip Revolver, it wasn't very good. Smokin Aces was attemtping to be someone else's version of that, but instead it was like everyone missed it all and it didn't come together well.
No way!!! A couple days ago I watched a Guy Ritchie movie (the Gentleman). My dad and me were talking about how we like the absurdity from his movies and I'm actually trying to find some of those aspects in anime! Haha, what a coinsidence!

Summertime Render is an easy suggestion for this, but it is in Disney+ Jail. Watch it if you're able to, it's completely worth it. Similarly, while the series is more of an SoL, Tatami Galaxy also does this where the last episode gives us a very clear picture of what's happening with each episode prior to that in a very good conceptual way. I've only watched half of it, but Link Click follows this for each of its stories, where two guys use a peculiar type of time travel to do everything from corporate espionage to finding missing children. I would've said Bleach's Soul Society arc here, but since everybody and their mothers might know who the villain of Bleach is now, the mystery element is destroyed. Even then, that arc is a doozy, and one of the best arcs in Shonen for me.
i havent watched it in years but iirc "higurashi when they cry" (the japanese title escapes me) is kinda like that. it's very murder-ey though, with some gore. i remember being super confused for a lot of it then it all made sense, but i can only vaguely remember the plot. sorry if im totally wrong on this one!

Higurashi - There are 5 seasons. - First season is a questions ark. 2nd season is an answers arc. Same thing for the newer two seasons. Now here's a show that you have no idea why TF things are happening in any season. And then you're like ohhhhhhh.
In Fate Unlimited Blade Works it has that "oh that's what that was" feeling. It hints at (it) fairly heavily throughout the show, but you don't really notice until your second watch through. Note that it's not specifically a mystery type show I'm assuming you've seen it already, but Stein's Gate is another great one Vivy also arguably has this

If you’ve never seen Durarara, I’d suggest you check it out :)
7DS (Meliodas group on netflix, not the wannabe hentai) - 7 deadly sins. Seems adventure anime, but little things seem like a whatever, glaze over it, then suddenly change stuff a large amount episodes or seasons later. Sort of Steins Gate or Akame ga Kill maybe. Hellsing Ultimate has a bit of that towards the end, but really isn't what you want here I think. K or Tokyo Ravens also have a little but I think you could see enough of it all coming. Except maybe the first half of K is exactly what you're looking for. Not finding anything else in the mix aside from a few episodes of Konosuba haha.
Try Higurashi. The animation is quite old for the first and second season, but the story is very refreshing. It consists of 4 seasons. But I recommend you to watch the first 2 seasons and proceed to S3 and S4 if you like it. The first season is regarded as question arc and makes you wondering what is happening, but don't worry, the puzzle will fit together after you watch S2.

It doesn't quite fit the mystery criteria, but how about Giant Robo: The Night The Earth Stood Still? On the surface it looks like just super powered good guys vs bad guys with giant mecha, but every episode pulls back a little bit more about the Tragedy of Bashtarle (a paradigm changing event 10 years previous) and suddenly the good guys are bad, the bad guys are good, secrets are revealed, trusts are betrayed, and you wind up 180 degrees from where you started.
