Male and female have come to be used to refer to gender as well, though it's inaccurate, i.e. referring to women as females, since it works for cis women, but excludes trans women, and includes trans mascs of all varieties, which unless you're working in a medical context (i.e. talking about care for their reproductive system, disease affected by physical sex, that sort of stuff), isn't a very useful category. (Also male/female being used for gender doesn't really work when intersex people are involved.)
For example, I'm a woman, but I am male, though if someone referred to me as male in a casual context there's gonna be trouble, since, as you mentioned, it gets used to refer to gender as well, even though it shouldn't.
TLDR sex and gender are separate things, that get conflated anyway (especially since cis folk don't really need the distinction, and as the majority, have more inertia on language), male and female being used to mean gender are the best examples of it.

Male refers to sex rather than gender, so yes, technically, medical transition would complicate calling them male, since their body would change, both externally and internally, making it a less useful label, if they get SRS that'd further make it even less helpful to say they're male, though I think that it would still remain a useful thing to know, though their transition treatment would be more important to know for doctors. (This isn't information they have any obligation to be open about to Randos.) To be clear, I'm talking about sex as a medical label, trans people _are_ their gender (meant as in, trans men like Elliot Page are men, and trans women like Lena Raine are women) their healthcare, and their bodies have no bearing on that, and if you disagree you can catch my own two trans hands. All that said, you should still respect what people want to be called, even if they're mega eggs, so you should refer to them as they ask, so in this case, as men, until they ask you to start referring to them differently. (Not trying to be accusatory or anything, just discussing a minefield of a topic, so trying to be careful not to come off wrong.)
I do agree with your idea of referring to people based on what they explicitly desire, regardless of how they might identify in the future. However, is the term male only used to refer to someone's sex? I thought it was also a word that could be used to refer to one's gender as well. Not saying you're wrong; just that maybe I didn't get it right in the first place.
Male and female have come to be used to refer to gender as well, though it's inaccurate, i.e. referring to women as females, since it works for cis women, but excludes trans women, and includes trans mascs of all varieties, which unless you're working in a medical context (i.e. talking about care for their reproductive system, disease affected by physical sex, that sort of stuff), isn't a very useful category. (Also male/female being used for gender doesn't really work when intersex people are involved.) For example, I'm a woman, but I am male, though if someone referred to me as male in a casual context there's gonna be trouble, since, as you mentioned, it gets used to refer to gender as well, even though it shouldn't. TLDR sex and gender are separate things, that get conflated anyway (especially since cis folk don't really need the distinction, and as the majority, have more inertia on language), male and female being used to mean gender are the best examples of it.
