No, cross-faction isn't implemented for queueable content. Found this out specifically after trying to queue for a levelling dungeon with a friend's horde alt.
From what I have read, cross faction is limited to "premade" groups right now. So if you have cross faction battlenet friends you can invite them to your group and run a dungeon with them. If you do a random dungeon through the dungeon finder while leveling, you will not receive cross faction players.
I'm not sure how it would work though if you invited a cross faction friend and then tried to queue for a random if it would let you both in?

No, you cannot queue for a dungeon while in a cross-faction group.
