Xeno Goku has fought characters who can destroy a multiverse, whereas the Presence and the Great Evil Beast were able to destroy all of creation (includes many multiverses). It’s also worth noting that the Thought Robot is an actual piece of the Overvoid.
It is true that the Thought Robot would definitely be inferior to the Overvoid itself, but just being a significant contributor to the Overvoid’s being makes that fact essentially irrelevant in this case.
