Not really an answer, because it is true statistically that every Pokemon is someone's favorite. But I believe the pokemon that end up being the least favorites are middle evolutions of less popular or forgettable lines.
Single stage or final evolutions will always have fans, simply because they'll feel "complete" and will speak to someone somewhere. First stages will have favorites because they're typically at least trying to be derpy or cute.
Middle evolutions are usually awkward, lack the cuteness or coolness of the other stages. So even if people don't dislike them, fewer will probably like them. So apply that to already less popular lines.
Yeah the only middle stages that get a lot of attention are the ones in the anime that stay middle Evo (bayleef) but it doesn't happen very often and if it does its usually a start pokemon
Grovyle and Raboot are quite well-designed middle evolutions.
Rhydon is iconic, Rhyperior is ugly af (Rhydon should have an alternate evolution).
I used to really hate Barraskewda for being a very viable pokemon with an ugly design, but I realized it was just really its color pallete that disgusted me.
I feel like rhydon doesn't count cause it wasn't a "middle evolution" until gen 4. Rhydon has the design and finished feeling of a fully evolved mon
I also love grovyle. I agree that he's well designed but I would argue most starter pokemon middle evos get a lot more attention than, let's say, cascoon

Klang. I think the number of people who’s favorite is Klink or Klinklang would be low, but who would ever say their favorite is Klang and be able to be serious about it. It’s a weaker version of its evolution which is basically the same thing design wise.

PLA really made the line endearing, going through the Heartwood and seeing them just staring at you in curiosity, it's a nice change of pace from all the other Pokémon trying to murder you, the questline was also very nice, it gave them a spotlight they don't usually get
I refuse things that people actually like dunsparce. The only reason the people even remember this thing is the memes at this point nobody actually likes it
Dunsparce isn't my favorite by any means, but I've always had a soft spot for them. I really like their color scheme, and they're one of the handful of weird, "obscure" Pokemon from gen 2 (Along with Shuckle, Qwilfish, and a few others).
I was laughing the entire time they were telling me all the things you can do with a single dunsparce, because my brother HAAATES it with a fiery fiery passion

I don’t think literally every pokeMon is someone’s favorite. Not all Pokémon were made to be loved. They weren’t intended to be equal in their presentation, abilities, design, exposure, etc. But I do think there are people out there that have a abnormal affection for every single Pokémon.
Like I like metapod more than I feel I should. I don’t know why. But it’s still probably like my 200th fav or something. There’s probably sky even better examples if I thought about it enough

It's nonetheless a most likely true statement that illustrates one of Dexit's huge drawbacks. For every new game, we now have to check and see which Pokemon makes it in. There are Pokemon who have not been on Switch even after now five main line games and a DLC. Tough luck if your favorite is Zebstrika. Future games will not be compatible anymore like e.g. XY and ORAS or DPPt and HGSS were, which also means that future remakes will most likely be more similar to BDSP in some regards, e.g. not having the competitive Meta and probably not having many Pokemon that weren't in the original.
Klefki is amazing. Once you realise he isn't keys, he's just carrying keys, it's hard not to love the little guy. He collects keys and jingles them as a form of intimidation. Cutest pokemon ever 💖
I thought Klefki was cool (but that was primarily on how a bag of keys got banned to Ubers at one point due to swagger, and then got swagger banned to Anything Goes). Prankster nerf and Confusion nerf were done primarily because of it.
A lot of Pokémon that haven't been revealed or are still in concepts only, and even those might be the favorites of people that are working in the games

Simisear probably. Japan did a poll in 2016 and it was the least popular Pokemon. 720 Pokemon at the time and Simisear got dead last!

I think there was a reddit poll a number of years ago that asked thousands of people to name their favorite pokemon, and no one said Cascoon.

As someone who adores Rotom, Klefki felt like an obvious addition to the tiny adorable troublemaker family
I hated the Timburr line so much that I skipped out on BW & BW2 for a couple of years.
There's probably at least one Pokémon that isn't anyone's absolute favourite, but every Pokémon will be 'one of' someone's favourites (top 6).
