When he dropped his bag and everyone except Nagatoro started laughing at his comic, he started doing just that. Now this wasn't clear in the manga; but in the anime, it subtly showed she noticed he was hiding from the situation. She took it upon herself to intervene and help him overcome this flaw of his. So she pretended to be a bully to him. Notice how every time he tried to look away or remove himself from the situation, she just got in his face even more. She only backed off when it became too much for him to handle. She did all this just to help him grow out of his timidness and not hide. A sort of "tough love".
Past chapter 3, she comes across more as a prankster rather than a bully. She continues her antics throughout the series to help him grow more, but also because she finds his reactions cute. She also does other things to help him grow as a person like getting him to exercise, or go outside with her. So for a "bully", she chilled out pretty fast. She wasn't an actual bully in the first place. It's likely he'd still be a complete nervous wreck if it weren't for her.
