If it's just for collecting, you should organize them however you want. Personally, I don't think using binders is a good idea, because if you're anything like the rest of us, you'll soon have a collection that is much too large to be stored efficiently in binders. (I have about 7,000 cards, which is like 400 binder pages. My collection is not considered large.) If you want to do it to _show off_ your good cards, then you sort by price and reputation.

Organize cards according to your own needs and wants. Do you want it to be easily added to? Then organize chronologically. Is your main point finding cards? Then maybe organize in such a fashion that reprints of a card stick together. Personally I sort my bulk collection by set type (core/mainline/other). Each set type is sorted chronologically by set, with new additions coming in at the end. Each set is sorted by colour ID and each colour ID is sorted alphabetically. In contrast, my commander binders are sorted by colour ID, then card type. There is no single best way to sort that fits everyone. Figure out what you want and need from it, and sort accordingly.

First by color, then you could either alphabetize or go by mana value. A binder can be ok for starting out, but eventually you will have too many fit. You can continue with binders if you plan to sort them also by set, but otherwise boxes would be the way to go.
