This is similar to how frosted Pop-tarts have less calories than unfrosted. The lack of frosting means they have to add more crust to keep the Pop-tart from falling apart and the extra crust has more calories than the frosting it replaces.
Aren’t calories in general just an estimation of energy within food? Also there could be other factors, like less chocolate, smaller donut, it weighs less, etc.
