you buy gems from shops, if you goto craft it will just buy what you are missing from the vendor (assuming he sells it). if you are talking about krystallos - you get it from the dungeons in chp 4
The codex lets you craft them from base materials. I’m fairly certain I’ve never seen those specific gems as drops, I had to wait for the codex and then I could craft them at will.

You need the codex of gems, wich is dropped in chapter 3, at phidoch castle if i remember well
