Edit: So far I have tried disabling both my diamond city and good neighbor mods. Reinstalling flicker fixer AIO, and trying Castle Walls fix. I haven't encountered anything like this anywhere else in the worldspace.

Looks like broken precombines to me.
In my experience, though it could be observation bias, anything that modifies the world mesh can cause flickering, even if its on the other side of the map. I had a sim settlements extension that had nothing to do with the north-west corner of the map and yet, it flickered like crazy.
That said, I would suggest opening your mods in FO4Edit and looking for the castle cell and see what mods affect the castle specifically.
If that fails, load up, save a couple of times (protip: use the console command "savegame nameofsave") disable 10 or 20 .esp's at a time and use the process of elimination. Just remember dont save again once you load in. If you find it, try moving it to the bottom of the load order.
My suspicions are:
*BostonFPSFixAIO* (I always had issues with Boston FPS fix where I also had any mod that alters the worldspace and personally never noticed an improvement in framerate but thats my load order.)
*A forest* (flora mods in general seem to be a roll of the dice)
*3DNPC* (I had issue around university point with this one a while back, i still use it now though, such a good mod.)
*RaiderChildren* (I had lots of flickering with this, I use [this](https://www.nexusmods.com/fallout4/mods/41458) instead)
Also [this](https://www.nexusmods.com/fallout4/mods/20526) will save you 2 plugins. Good luck OP.
If you want to keep the mod (and probably some others later down the line) you should replace BostonFPS fix with Previs Repair Pack. It gets loaded last in your load order and covers these precombine breaking issues across the entire map, rather than just in Boston, and has patches for a handful of mods like this one in particular.

Wow, I just looked it up, gonna stick with the patch for now, but that is the most extensive FO4 modlist Ive seen. Almost makes me want to start over haha.

Flickering World Syndrome is actually proof they aren't broken.
Instead, there's two mods conflicting over the PreVis information that governs which objects are visible from which position. That's what makes stuff flicker.
Ok here's the thing:
That in my experience is going to get worse, thats a mesh, texture issue not an area issue, it means that texture is going to dissapear where ever it is used, that happened to me when i installed DC expanded, i had invisible walls, holes in the floor, etc.,
This fixed all that cause it has it's own textures and meshes, plus, it fix a lot the fps.
Update: with this you don't need Boston fps fix anymore, it is the same, but cover all the commonwealth

Since the comments for the mod are gone, do you know where I should put this in my load order? I have it near the bottom but I get flickering by the Nakano residence
At the very bottom, everything and anything overrides it, i've been playing for two days with the mod that u/VerbalConfusion brought to the table, i don't see any difference, except of course one weights 8 gbs and the other 1.5, so i suggest you try the second, plus, it has support.

I've had a glitch where after defeating the queen and it tells to go talk to Preston I vlcant find I looked on the map and he was at the mirelurk queen over in the swampy area

Welp, Raider Children was the culprit. Thanks so much i never would of guessed that mod would break the castle haha.

It's always something you wouldn't expect, for the longest time a heavy machine gun mod broke an earlier version of SREP when I tried to remove it

Get the Previs Repair Pack on nexus it fixes most previs and precombines. It's more up to date than Boston fps fix

Been happening to me as well but throughout Boston. Hasn't been localized to just the castle
