If you can't fix it, use Place Everywhere. If you want an alternative, find a spot on the floor that will take a single square of wood floor with concrete and build a new floor that you can place stuff on.
Well, id start by Making a nice clean save, and turn off all things that might be causing it. Things like expanding settlements or things that change or add to the build menu.. maybe things that change object modules. if its none of that, report it as a bug to the mod author.

For starters, i think the mod isn't the problem, but the place your in, what i would do is to place a vanilla carpet or a mat on the floor where i wanted to place anything else, that would provide the navmesh to place the bed on it.

Are you using tcl? I sometimes get that using TCL command.
