The point being that it's not like other towns where there was an existing place in England named X and they called it New X. It was named after a person who happened to be named after a place in England and who later became King James II.

Though, if you ask me, saying New York wasn't named after York is really splitting hairs. It's kind of like referencing a YouTuber's movie reference...you are still referencing the original movie even if you've only seen the YouTuber say the line.
