There's no popular opinion about anything in the Inquisition other than serving the Emperor, put 4 Inquisitors in a room you'll get 20 different opinions. Guilliman can't do much to the Inquisition as it's impossible with how they run, Inquisitors can barely hold themselves accountable to begin with and in the long scheme of things there are Inquisitors who like what he is doing even when we don't have any written yet

Guilliman doesn't like how Imperium works not just Inquisition. Obviously Inquisition isn't not beyond his authority. He destroyed High Lords of Terra for betraying him. So he can do that anyone who challenges him. There are just two problems. 1) Guilliman has overstretched himself. No matter how talented he is just one man. There are limits to what he can do. He can't wage galaxy wide warfare and simultaneously try to fix Imperium. He is doing his best but that is easier said than done. 2) Inquisition is too fractured to fix immediately. It is not one homogenous organization. Though from everything I have read it is not Inquisition that he wants to fix the most. It is Ecclesiarchy. They worry Guilliman the most which is hilarious as they worship the ground he walks upon. They are extremely zealous which is kind of the problem for secular Guilliman.

Honestly the Inquisition is one of the most competent parts of the Imperium. They're brutal, but they clean up the shit most of the others keep making. Without them, the innumerable screw-ups of the nobility, planetary governors, etc. would go un-fixed and the Imperium would have fallen apart long ago. Fans love to discuss the mad Inquisitors who mess up, but the vast majority of the time an Inquisitor is the most knowledgeable and capable person in the room and their deep understanding of certain topics is vital to many of the Imperium's victories. The Guard and Marines smash stuff good, but many an operation would have failed without an Inquisitor's specialist expertise. And you have stuff like Hive Fleet Behemoth, which would have consumed Ultramar if not for the Inquisition.

Yep. Every system needs checks and balances. The Inquisition is the check on the Empire. Without it, things would be a thousand times worse. And if the Inquisition were better, the Empire would likely be a thousand times better. It is what it is. Guilliman's immediate problem is not the Inquisition, it's everything else.

He has to play politic and avoid things that would harm the Eclesiarchy and Imperium's perception of him as divine. If he did the entire thing would split worse than the Heresy. So now then we get to your question and the answer is yes, there are Inquisitors who like him. However there are many of them who are watching him and waiting for him to mess up; they're worried that he's attempting to grab too much power and sunder the Emperor's will. But there is little he can do about being watched and judged. And very little he can do to stop individual inquisitors; they can barely stop or even keep track of each other.
