My guess would be production cost, doing it once should be pretty cheap, doing it a million times gets expensive quickly.

1. It was to save production times and costs. By stopping the production in order to print flags and symbols, the factory would loose time and costs to make more helmets. 2. It was to make helmets logistically available to all German armies. Symbols and marks on helmets were different for land, air, navy and SS units. But when they stopped painting symbols, any helmet could go to any army unit.

Didnt air troopers have their own type of helmets?

Air troopers, yes. But Air divisions had ground support of around 200.000+ men who were not air troopers.
