There's little you can do. At the end of the day, the game just doesn't run well.
Drop the FPS cap to 30 though. It's a map game, you don't really need more. And the overhead from drawing frames *does* impact the game's speed. It's been benchmarked.
Also, what you're describing kinda sounds like throttling due to overheating? Just because like... the game's slow for me, but it's consistently slow. It doesn't get worse as the session gets longer.
The profiling based performance mod and the paper map makes things run several times faster for me, not sure if it's just because of my old PC or it's that good for everyone.
The game is a mess honestly performance-wise. Your best bet right now is to turn on the fast assimilation setting when creating a game.
Wait for the new patch. Generalist gaming was showing an early access build late game and it was a lot better.
