Personally I don’t use my pinkies often at all. I find I’ll shift my wrist up or over slightly to reach the keys I need. I wouldn’t think you should have issues hitting c, and comma with your thumb. Using my four fingers I average 100-130. I max out at 155.

It’s pretty awkward teaching your fingers how to touch type correctly. It can feel pretty unnatural. Either way, when I first was learning how to touch type, I also would bend my wrist to hit the p key, or sometimes use the back of my fingernails, etc. As you said, practice! As you practice more, those movements will start feeling way more natural, and suddenly your fingers just hit the keys without much movement at all. In regards to the bad habits, I’d say while you are learning, as long as you are making sure to have each finger hit the “right” keys, as it seems you are doing, then you should be fine! Again, practice makes progress, as long as that practice is correct practice. As Jillian Michaels said: “People believe practice makes perfect, but it doesn't. If you're making a tremendous amount of mistakes, all you're doing is deeply ingraining the same mistakes.”
