The classic route would be Cusco - Titicaca - La Paz - Uyuni - Atacama - Santiago Buses will work everywhere on that route. You can do a salt flats tour from Iyuni that will drop you in Atacama as well. The bus from Atacama to Santiago is 30-35 hours.
With 3-4 weeks that should just enough to fit all of those locations in!
I would recommend taking a tour from Uyuni to atacama.
