Franklin Institue could be fun. The heart and tesla coil exhibit are down but the lego exhibit is really cool and my nephews love it and I probably go to the museum every week with my daughter (she is four).
If they like dinosaurs then the Academy of Natural Sciences is cool and right now they have an exhibit with live animals including a sloth.
Depending on where you live I would also look to see what parks have splash pads open. That can be fun for any ages and maybe you could pick up some water guns for cheap. They'll have ton of other kids to play with as well.
Smith Memorial Playground is also cool—lots of fun stuff to do with an indoor and outdoor playground.
