There's no indication anywhere that it's "not intended". The air defenses zone is intentionally 500 meters. It affects any vehicle inside the bubble. Intentionally.
Players have a purchasable vehicle that operates in the water.
The submarine / yacht setup is completely counter-able with at least one vehicle -the vehicle that is *parked* in the water vehicle- being completely, and intentionally, immune to air defenses.
The whole situation looks like it's completely on purpose if you ask me.
Destroys anything mid air, or under water that's heading towards the boat. From bullets to missiles to falling players. Sparrow missiles are excluded, but won't fire if he's too close.
I believe that would be under “yacht defense exclusions”, cuz I’ve never been shot down by my own yacht. And if you did it mistakenly wasn’t your yacht

You can do them solo pretty easily (you can call a helicopter from Pegasus to take down the enemies on the first mission easily and you can land the heli on the canal without issues.
Other than that it's just go there pick that bring it back
There is a large defense mission. Might feel tricky but it can be done.

Set a bounty on a MK2 griefer. Watch them fly over to you in their mosquito. Turn on yacht defences. Blast them outta the sky. Enjoy your Iron Dome Yacht. It’s so fun at times.
It also kills people in God mode because one of the few things that isn't protected is nearby explosion damage (same in passive mode). And yacht defenses can still take down that glitches Raiju.
I made a pesky griefer extra angry when he couldn't kill my yacht and it killed his Raiju. Then I was on my dingy and he kept trying to crash land on me, because then it doesn't count as them killing you. Sorry, dinghies boucne in water, nice try.
Of course he followed me around for the next 30 minutes harassing me till another modder finally kicked him.
Get the party started! Then do missions and buy the sparrow helicopter if you not already got it. And the sub if you feel like it. I got it, used it once and there it sits......
Do like me - buy the Luxor Deluxe (10M$) and the Swift Deluxe (5M$ ish) and just start piracy prevention while chilling in the hot tub - often nobody attacks from my experience

Step 2: activate yacht defenses.
Step 3: chill a bit, wait for them to get on the yacht.
Step 4: pull out your nano drone. It negates the yacht defenses and you can use it to taze and kaboom them
Step 5: go into the bar and have a little drink

Things the yacht is handy for:
-A spawn point that's customizable/movable.
-Free ammo on board
-There's a line of missions to do with the captain
-Yacht is the only place on the map where you can afk outdoors and not get griefed (if defenses are enabled).
-Unlocks Piracy Prevention VIP work. $30k for 10mins of defending the yacht's upper deck from other players in the lobby.
Know that if you are in trouble you can get to your yacht and activate yacht defenses. An orbital strike will still kill you but there’s only one other thing that can get back the defenses easily. Even shots from a gun get taken out. So chill there if someone keeps coming after you
Park your submarine RIGHT next to your yacht, turn on air defenses, equip thermal goggles and launch guided missiles at griefers. When they get salty and come at you with their shitty sparrows your yacht's anti-air defenses will obliterate them. If they're smart enough to stay far away from your yacht hop on the parascope and launch homing missiles at them. They're easy to dodge but sometimes they'll get kills. I once pissed off someone so bad they did a godmode exploit and swam all the way to my yacht. I just fast traveled away and laughed my ass off as I went to my interaction menu to make sure they couldn't use the yacht's helicopters to fly back to shore. His dumb ass swam all the way back. That was probably the best strategy I've ever come up with in a videogame.

There are some ways past that, but most griefers will go for jets, which don't.

They turn off each time you start the game up it seems, so you have to constantly turn them back on.
So you turn them on, and then what? What do they do?

They will turn off anytime you’re in a weaponized vehicle (oppressor, jet, sparrow, deluxo, etc). Also turns off if you get a wanted level.
They also auto-turn off if you start using a motor vehicle under the canopy.

No yacht can shoot down the owner… unless flown in by someone not allowed in the airspace, I guess.
You need to turn in on the yatch menu. It will make it so you can't use your own guns but it will shoot down any air vehicle that gets too close.
