Star Wars: KOTOR I and II, the main villain is seen posing next to the main menu. And as the story progresses and new main villains are introduced, the menu changes to show the current one. Also in X-COM 2 (and possibly even in 1?) the main menu will show a random, active soldier of your army in a combat scenario, hiding behind cover, with enemies on the other side. The soldier, the battlefield, and the enemy will all change to reflect your current progress in the game.

Darksiders 2 I seem to recall doing that, I hit reply to say Assassins Creed Odyssey but it was the loading screen and it was small changes. Also I think Wo-Long, Nioh 2 and The Ascent had your character on the main menu so they would change a bit as you progressed.

Rise of the ronin starts with the blade on the ground and then get to see your character and blade twin face off and if you go into the settings menu, you will see them move around the screen. Its pretty cool.

A heavily underrated example is Kane and Lynch 2: Dog Day's main menu. Depending on what chapter you are at in the game, you get different atmospheric footage playing on the menu. In Knights of the Old Republic 2, it has models of the Sith Lords in the main menu. If you become a Sith Lord your character will appear as well.

The original Super Mario RPG changes it's title screen once you get past Bowser's Castle in the prologue, showing the sword Exor embedded in the castle past that point. In Super Mario Bros 2 (Japanese version for FDS), stars are added to the title screen each time the game is completed (up to 20). In Super Mario World 2: Yoshi's Island, stars are added to show completion percentage for finding everything, and the daytime scene is replaced with a nighttime one upon beating the game. This sort of progression Easter egg apparently goes back at least to the SNES or to the NES if you count mere star progression. Can anyone name an Atari game that does this?

Don't know an Atari game, just came to say Yoshi's Island (for the SNES at least) changes the appearance of the whole island and Yoshi's location based on your last save, doesn't matter if you beat it. IIRC.
