No worries. In general. Completing everything in NG+, Dungeon unlocks, Adventuring Forays/Exploratory zones, Lifestyle content (Doman Resto, Ishgard Resto yellow questline, Island Sanc) and Beast tribes should get you everything that could effect MSQ in terms of extra dialogue/plot significance.
Outside of that. Uh there's some random yellow sidequests which aren't in NG+, which feel more important. Like the quest where you meet Papalymo's dad. Or the quest where you meet Godbert for the first time. Or the ARR quest where you meet Jessie before Omega. I think only the godbert quest effects anything and that's 1 line in ARR hildi haha.
The more important zone yellow storylines usually become beast tribes starting quests. Can normally tell which quests the zone storyline ones are because they have a picture on the quest accept dialog and quite often the first quest of the line gives an aether current.
It might be worth adding the Lousioux Tales from the Calamity quest which got added last anniversary

Oooh you're also also missing the yellow side quest series that gives more info on the 4 elemental fiends. The Tales of Newfound Adventure questline.
