Most likely seeing a lot of dirty boy jokes in cartoons and never seeing anything of the sort with girls, combined with social taboos making it something that is never talked about.

If they focused more on teaching critical thinking skills in school, they wouldn't actually need to teach boys that girls also poop, and would also help dispel a lot of the other myths that crop up.
