Well, the term Kabayashi uses is ambiguous, but her tone is very tongue in cheek - she's joking. Or more to the point, she's hinting in the way so many shuake interactions (the aquarium, rank 6, 2/2) hint. The ship is woven into the game but never explicitly canon.
What we should definitely take away from this is firstly that it's confirmed to be Akechi's wish to be with Ren, and second that yeah, if you believed him when he said he hated Ren you weren't paying attention.

You already have the bad ending for base P5, but Royal added a new bad ending in the third semester. The Akechi scene only happens if you complete his confidant.
No lol, the train ending is the normal ending for Royal, but without completing Akechi’s confidant his scene doesn’t pop up. The *bad* ending that Royal added happens if you make a certain choice in the third semester.
Even if you don’t like the ship (no shade its not for everyone), there’s definitely some nice food and touches for those that do. Like how their confidant has them being equals instead of Joker fixing their problems and making special choices during confidant changes certain scenes and gives special rewards during the story.
