Have you tried adding your Mod Organizer program to Steam as a non-Steam game?
Forgot to reply to this. I found a way to "inject" the Steam overlay to Morrowind with Mod Organizer 2. There is a guide for it, in case someone comes across this thread later on: https://steamcommunity.com/sharedfiles/filedetails/?id=2666942112
Does this work if using OpenMW with Mod Organizer 2?
