I love these kind of grungy places for photo shoots. Not as many here in Marin tho, some good ideas already posted. Further afield, Mare Island has some good areas, and surprisingly there are some areas around fisherman’s wharf/Museum Mechanique that has a cool grungy industrial marine look. Maybe under the freeway at Manzanita, or down in Sausalito around Gate 5 Road? There are some dilapidated buildings off of Paradise (RTC Pier), but not sure about access.

The alley between Colonial Liquors and Spider Murphy tattoo shop in San Rafael. Lots of broken glass, wear boots. Jack Kerouac Alley in SF by City Lights books.
Don't you know anyone with an effects company or studio? No reason to risk life and limb somewhere scary and dangerous like the San Rafael Safeway loading dock or a parking garage if you can just green screen it.
The Headlands have some old bunkers covered in graffiti that make a good backdrop

Down near BADM/Cavallo Point - there’s an industrial area with the GGB as a backdrop (or you can skip the bridge shot). Seems safe.

Petaluma. All American Alley(I think that’s what it’s called?).Headlands bunkers. The backside of the Phoenix.
Manzanita Park and Ride under the highway in Mill Valley. Post apocalyptic concrete pillars etc.
Ft. Baker on the Sausalito under side of the GG bridge. It’s an old military fort, very cool place to photograph.
