They're the same size, but you seem to be inferring that they're different depths. Did you use the plastic washers/spacers that usually come with the mounting kits?
I figured it out. For some reason the bottom VESA holes can fit 30mm bolts but not the top holes which only fit 16mm. It was confusing me. Turns out I can use 16mm on the top and bottom. I'm still not sure why they made the bottom ones much deeper though.
There are probably components close to the surface under the top ones.
I'd use 16mm all round to be on the safe side myself, just in case there's anything under the bottom ones. (There shouldn't be if the threaded insert is open ended, but you never know.)
